SEO-friendly URLs for Magento

We are currently in the development stages for a high end jewelry ecommerce website built and customized with magento. We have a great developer working on the site, but there is one issue we cannot figure out. We are unable to attain SEO-friendly URLS because of the following problem (quoting our developing):
"We worked on url rewriting but it does not possible to make similar URL in our current scenario, since we need product filter also so when we rewrite the url, the filter module get disturbed."
